Depending on the .flv source, you might need to tick the 2 pass conversion box to get the output file to play at correct speed. But you can also use VLC Media Player to convert flv files into any format, if you use the convert file option. It takes a little playing around with, but it can convert any file it plays. You can even hit the record button on the player, and convert the file that's playing, into an mp4 file. But most of these converters use ffmpeg as the base program. So if your comfortable using command line programming, you can use ffmpeg direct.
