Nothing would happen to the Queen's assets in Scotland. The white paper on independence said that the Queen would remain as the head of state of an independent Scotland and her assets would be unaffected. Sometime in the future an independent Scotland might want to become a republic, but that's hypothetical just now and a whole different ball game and such a change would probably need its own referendum. If independence was to occur she would still be queen until Scotaland votes to becomes a republic.
