Regarding Ned, if what his sister whispered to him in the Tower of Joy was the truth of the situation in some way, then Ned did the right thing to lie to everyone. The Mountain raped and murdered Rhaegar's wife Elia Martell (or ex-wife thanks to Gilly and the ''Ragger'' bombshell) and killed their two young children. Robert killed Rhaegar and because he was in love with Lyanna, may have killed her son in finding out he was Rhaegar's.
The lie protects Lyanna's honour (in those circumstances), and protected Jon from both The Mountain and Robert.
